They’re not even being subtle about it. John = Molly.

What I love about this was with Molly, Sherlock said it was “three pounds” and Molly protested that it was “two and a half.” John has it more than TWICE as bad as Molly — seven pounds versus Molly’s three — and he’s denying it SIX TIMES as much — he denied three pounds versus Molly’s half pound.

and let’s not forget, they equated molly taking off her lipstick with john shaving off his mustache using the phrase “Wasn’t working for me”

also both john and molly say in the empty hearse “I’ve moved/I’m moving on”
